If only there was some special class of these "command ships", which would give additional bonuses to the entire fleet. Give them a big tank bonus so that they're not so easily killed. Perhaps battlecruiser-sized.

Deploy spaceyurt. Gank some fools. Quickly strip your fitting into the yurt. CONCORDOKKEN. Get back in a new ship to recover fitting. Basically the cost of a gank is reduced to the cost of your hull, regardless of fitting.

The textbook reason people will give you is that guns apply their damage instantly. Missiles take some (sometimes a long) time to reach their target. This gives your enemy plenty of time to react and makes coordinated alpha strikes more difficult....

POS guns and EWAR modules will choose their targets purely randomly. They won't concentrate fire, they won't even prefer shooting their appropriate ship sizes. They will also drop their target and pick a new one every once in a while.
